Conspiracy theory:  
The last episode of MLP:FiM will have her eyes normal and we’ll see her in the background as she and Doctor Whooves essentially blink out of sight. Thus, the reason Derpy went derp is because she was traveling with the Doctor and looked into the Tardis.
