Honestly, I wonder if Starlight had anything to do with it (like, she attempted to befriend Opaline to reform her, but realized after the fact that Opaline had just used her, and like Chrysalis, would never change)

Opaline meant she had make the Together Tree in the dark castle, that could mean that single alicorns can do it - or that she had friends back then. We know far too little about her past, and this revelation showed that the castle had likely been there from very early on, perhaps long before Twilight was born. If she was able to travel the world as long as the roots from this tree go, that might explain how she got to the Dragon Lands. She probably hadn’t realized that the tree in Maretime Bays is a Together Tree until she found it by chance, and can get there without being hindered by this ‘bubble’ that Twilight had created.

My question is, if Together Trees are only made when ponies come together in true friendship… then who did Opaline make her Together Tree with…?

No, Elder Flower and Opaline call these “together trees”. We saw how these are created in “Growing Pains”, C2 and in “Cutie Blossom Bash” in C4 through the shared magic of a group that had come into close friendship/solidarity with each other so that they form a unit. These are magical trees that make it possible to teleport between them through the underground roots that stretched very far through the earth - perhaps from continent to continent. According to Opaline, these may have existed before G4, when she claimed to have created her own tree which enabled her to travel very far away and back.

We know that the harmony tree in Equestria is unique, it was planted by Starswirl and the pillars who did not understand how the tree could have become so strong magically, and it is possible that it was originally intended to be a together tree in their memory , when they were to confront the Shadow Pony. From there, the roots may have come into contact with the other together trees on at least three continents where they may have been created in a similar way by non-ponies. These original together trees may have been assimilated and turned into harmony trees as an evolution.

If this is true, it could explain why the “harmony knights” went out from Cunabula - they were looking for the original tree that had transformed their tree into a harmony tree and created elemental magic for them, which was probably only reserved for the ponies themselves. We know these came out to Discord and later found themselves in conflict with the other elemental bearers because they were far too arrogant. Then it could mean that the harmony trees outside of Equestria in IDW S10 would not have arisen without the original harmony tree. Good thing Twilight and her friends stopped these “knights”.
