She is a master of magic and the literal direct pupil of Princess Celestia, a goddess… I am pretty sure that nothing about her is “Overpowered” in a logical sense when you look at it in the perspective that she is already hailed as one of the most powerful unicorns around. Her special talent, for what she got her cutie mark for, is Magic after all.

Twilight: Had enough?  
Chrysalis: Not quite yet.
 
(Chrysalis shoots Twilight with a bolt of energy, sending Twilight to the floor, writhing in agony)
 
Chrysalis: It’s called the Agony Matrix. Direct neural stimulation of pain receptors. All of them. Imagine the worst pain you ever felt in your life times a thousand. Now imagine that pain continuing forever. Oh that’s right. You don’t have to imagine.

Nope. Twilight is pretty OP in the show as it is, she doesn’t need to be overwanked in the comics as well.

You have to think about the circumstances for both situations. In A Canterlot Wedding, Chrysalis was super-charged by feeding on Shining Armor’s love; she even points that out after defeating Celestia, a victory that actually stunned the queen, and you can see that surprise on her face. She also visibly struggled harder than Celestia during their beam-o-war, and didn’t instantly overpower her. Meaning, on just her own power, Chrysalis is not actually all that powerful.
 
Meanwhile, in the comics, Secretariat’s Comet is passing by, empowering not just Chrysalis, but Twilight Sparkle as well. Chrysalis says in the comic that while she is capable of draining emotions and shape-shifting, plain ol’ destructive magic is not her forte. She tempts & threatens Twilight to join her so she can learn how to cause the massive devastation the unicorn is capable of. And Twilight also points out that her power is not something you’re born with, but is obtained through focused study, and we know Twi’s been studying & working her butt off since before she even had her cutie mark. Chrysalis, on the other hand, doesn’t work for her power; she only steals and borrows it, which is easy but temporary.
 
So, the nature of Queen Chrysalis, and I guess the rest of the Changelings as well, is not of raw power, like a Worf, but of deceit and manipulation. It’s not about fighting; it’s about strategy, and Chrysalis was always shown in the comics to have something big planned, and just about everything was going according to it.  
But, in a straight-up magic fight, Chryssy is gonna lose.

Can defeat Celestia but let’s a unicorn mare walk roughshod over her facepalm this is why I was dreading the comics, that they’d worf Chrysalis to make Twilight look good.
