Wouldn't they have pony models where all the details of the pony are present? Sort of like how I've seen SFM pony models being used by the fandom.
Speaking of the checkboxes and the program, I did notice that Thunder didn't have his armor neck piece on in one frame while in Mane Melody.
I'm not an animator nor would I be good at it, but I've always wondered this too.
