We don't really know if he ran away. There's nothing that suggests that. If you ignore the TyT wanted poster of him, it simply looks like he's been off camera until now.
Also that berry is from Sprout's magic. He grew it from that giant plan up the Canterlogic stairs in the back ground. That thing's his fault.
