According to the Hearth’s Warming Eve play, the unicorns were responsible for that in the Preclassical Era.
That still leaves the question of what happened to them, given how critical that are to the worlds functioning.
My best guess: History was rewrittened.

It doesn’t have to explain this movie, but if it’s selling us on being the same universe as FIM, explaining something so fundamental to the setting it literally kicked off FIM, addressing it sooner or later is key to preserving the continuity and worldbuilding that made FIM successful and it’s promising more of.
There are multiple ways they could make it work (e.g. Twilight figured out how to get them to “raise themselves”, Discord changed how they work because he was bored), but they don’t need to explain it for the movie to work. I think it’s possible it won’t get addressed until later, if at all.

However: This possibly implies the ponies in G5 remember Twilight, not as an alicorn, but a unicorn.
