Safety in numbers perhaps? The Empire has a lot of ships and worlds at their disposal (and perhaps their historic enemies would call truce isn the face of a greater threat) but there's only one Rainbow Dash.
With their greater numbers and only a single huge target that's impossible to miss (even for stormtroopers) the Empires fleet might become a formidable foe for Rainbow Dash. They could lure her away from important worlds and into ambushes with decoy fleets, break up into several smaller fleets to flank her from all angles in or simply throw all their ships at her with focus fire in a battle of attrition.
Rainbow Dashes size is the only advantage she has but the more she getrows the harder it will be to defeat her.
