Spike meant it was kind of Pharynx to save Thorax. Had he not intervened, Thorax would’ve been thrown in prison and Canterlot would’ve been on high alert. Sure, knocking the mare out and confusing her is a questionable action, but it’s not like Pharynx can persuade her to keep her mouth shut.
