Ear sign language. Horse ears are hilariously expressive and up there, pony ears follow. Makes far more sense to wiggle ears to talk than to wiggle hooves - can be done while moving, too.

Head nods, drawing/writing on paper, whatever kind of hoof sign languages ponies might have developed? I dunno.
