Although if you don’t mind my running with the concept a bit, I don’t think that scientific advances involving gravity would necessarily close the case on what Celestia is doing. I mean, even within the show, they’ve shown physics that matches (for the most part) what we have in our reality.
So it’s not as if science and magic in this universe couldn’t be said to exist concurrently. And if you did want to go with that angle, the question of Celestia’s role in the movement of the spheres could just be a matter of it being a more complicated situation than it appears, and “I move the sun” having been the easiest way to get the gist of the issue across in the days before a more complicated and accurate explanation would have been understood.
Case and point, for an easy way to have both an orbital system as we understand it and have Celestia play a vital role, I’d have the situation be one where the planet Equestria is on is just close enough to the sun to make tidal locking an eventual possibility (which could actually happen, since for planets with a sun smaller than our own, the region where tidal locking can occur actually overlaps with habitable zone). Then I’d make her whole “raise the sun” routine actually be about her using magic to cancel out the loss of angular momentum caused by dragging effect of gravity. It still puts her (technically) on the necessary side of things when it comes to making sure sunrise still occurs, and also has the benefit of explaining away issues such as as why her getting captured a few days wouldn’t just cause day and night to just stop (tidal locking is a gradual effect, so the cessation of the day/night cycle wouldn’t be immediate).
