I would say thay the spell treats the jewelry as an aspect of the individual that it is fusing and take it into account when creating the new pony, though whether or not the newly fused pony has such jewelry if not similar is up to the random chance from the magics of the potion.
So while no not in particular her leg bones, they were either reformed or erased as an unusable feature/detail to include with their form.
