Have you seen how detailed some fake skulls can get? She could have stole it Or cracked it if someone gave it to her.  
She could have also legally bought the skull- we don’t know Equestria’s laws on Skeleton owning.

I like that headcanon! Right now Cozy Glow is in Tartarus, but that’s only an animated corpse puppet, wherever the skull is hidden, is the real Cozy Glow! Complete with her brain, heart and other necromancer accessories!

She’s a child. Children are like that. There are videos of them playing with dead animals like squirrels.

Could also be possible that’s her original skull, and she’s some kind of necromancer, or the thrall of one. It’d explain her intelligence… Though we haven’t really seen necromancy in MLP yet, so that may not work.

c) That’s no fun! As for Starlight’s skulls: They were perfectly white and uncracked, leaning more towards being decorative and not actual skulls. We may overanalyse things, but the show does tend to lend itself to dark double meanings. At least, as far as i’ve seen.

OR: It could be a bad attempt by the art team at suture lines in the skull.  
OR: It’s a skull that she stole from Twilight’s library as a classic theatrical piece. A poor Yorick piece perhaps.  
OR: It’s literally a kids show and this fandom overthinks everything, and it was just a set piece to show how bat-spit out of her mind Cozy Glow really is. Starlight had a skull in her bedroom as a teen, that doesn’t mean she was a murderer. I’m sure Princess Luna has skulls around in her dwelling somewhere being Spooky High-Princess of the Night.
 
In summary, kid’s shows do weird things. But they don’t always have some dark double meaning.
