The way I look at it, living free involves the choice of where you live. Philomena, as an adult, full-grown phoenix, may simply choose to live on or near the Canterlot castle grounds to be near Celestia. If she is indeed living free on her own, nothing says she can’t choose to roost in that particular location.
As for Peewee, I assume he was still a chick and needed to learn how to live on his own from his parents. This, of course, implies the possibility that he may yet choose to move in somewhere closer to Spike, at some point in the future.
Maybe they had to let him go because he kept destroying too many rows of books in the Golden Oaks Library (oh, and also Celestia could’ve had professional falconers to assist in handling her exotic pet)
Sure, Twilight could have Fluttershy take care of Peewee, but you see how THAT turned out for her when it came to Philomena
Edited
It’s not like there can’t be exceptions.
And she would be absolutely right with that, I’m sure. :-)
But if Twilight isn’t concerned about her books and/or her castle, why did she throwing out Spike? So to speak.
Twilight must have feel scammed for it.
I wouldn’t be surprised if Twilight changed of company when she moved to the castle.

The Golden Oaks Insurance didn’t came up for damage by magical infused hyper villians. They called it “force majeure”. (_)! Sorry. I couldn’t suppress it. :-)

Assuming the insurance she already need and should have in her castle isn’t enoguh. Giving that she has received beings like Pinkie, Discord, Yaks, Ember…….I’m pretty sure she has enough insurance to cover up for everything.
Althought I wonder if she had insurance for the Golden Oaks Library given what happened with Tirek.

Ah, actually I didn’t mean it that way. I was more concerned about the Peewee and Spike combo. Just thinking about It’s about time. Jokes can backfire if you’re a living firebreather. ;-)
But yeah, I think you’re right, that Peewee is more… mature, I guess. I really not sure, but let’s assume that things wouldn’t get out of controll. By the way… Do you think Twilight needs a new Home insurance? Grin! :-D
Edited
Well again that would mean Philomena should have caused lots of fire before, but she didn’t, so phoenix as species are definitely not dumb by beast standards.
Fair point. But what if Philomena lives in the gated gardens of Canterlot (Best night ever)? Phonenixes (what’s the plural of Phoenix? I’m too lazy to google it right now…) seems not to burn their nest trees, that’s true. But at least Philomena had an (charming) impish personality. I’m still not convinced that it is a good idea, but hey, as long as I have not to rescue someone out of a burning castle, I’m good. ;-)

Peewee is an adult and Spike is civilized, and for that matter Celestia never had problems having a phoenix in a castle full of important papers and nothing happened, it worth the shot.
Considering the fact, that Twilight has MANY books in her castle, is it reaaaaaally such a good idea to have TWO firestarters around? ;-D
I’m OK with Peewee rejoining the pet cast.
