Watsonian answer: Quite likely, the swirling patterns are simply decorative and the ponies who built Ponehenge and the Crystal Empire’s castle simply had similar tastes in aesthetics. Quite common in real life.

It’s far more likely that the animators gave both locations swirly designs for a magical aesthetic. There’s no reason to think that these two locations have a special relationship.

The only special relationship we can assume is that they are both involved in magic. One is used to suck in magic, and one is used to… store…? magic. Either way, if you’re looking to overthink the magic-system, this observation means knowing what the roof of that area looks like is a must.
