I’ve had thoughts along similar lines, though I didn’t think of Human Sunset as a scientist so much as an operative, and less that the human world started with magic and more that “leaks” from other worlds are more common than you’d think. I was thinking human Moondancer as one of their scientists with Lemon Hearts, Twinkleshine, and/or Minuette as possible lab assistants, a human version of Tempest with a super-advanced prosthetic arm (that she still hates because it can’t feel anything) as an interrogator (and I think I may have a clever way for her to “motivate” Equestrian-born captives without getting too family-unfriendly), the director as a human version of Queen Novo, and perhaps the founder was Star Swirl’s human counterpart.
 
I included Tempest so I’d look clever calling them C.O.S.M.O.S. (Covert Observation Syndicate for Magic and Otherworldly Science).

I’m getting a bit fan-fictiony here, but I would like Human Shimmer to not only be an amoral scientist and antagonist, but I’d like to see a whole organization of similar people she is affiliated with who antagonize the main characters and “investigate” magic. This will give the main characters a serious recurring threat throughout the series and the stakes would be high since magic itself is threatened. It’d also be a good way to explore the possibility of the Human world once having magic, and perhaps still having it, albeit in hiding now, as well as how and why Human science and technology is so advanced. Maybe some philosophical stuff about how magic is a crutch and prevents people from become their best through hardship or something, with a story climax of balancing the two.
 
The group could be all ready aware that magic exists and have an ethos of magical suppression, believing it do be dangerous, and that this new “Equestrian” magic is in need of extensive study before it meets the same fate. Other characters who could be a part of this group are Time Turner/Dr Whoves and Human Glimmer. Maybe Cinch and the Rich family including Filthy Rich and Diamond Tiara. The group could think what they’re doing is right, so that could add some moral dilemmas to the mix as well. The Humane 7 could go looking for magicians in hiding as a story arc, including characters like Zecora.

That’s……………….actually an intresting and not-so-out-of-place idea. The main difference would be that Sunset sees science as a tool rather than her objective, she would more megalomaniac instead. It would also help to understand pony-converted-and-known-as-a-human Sunset.
 
She could even help us to explain why Sunset was evil in the first movie.
