Ethnic cleansing; the first thing any Tyrant does is kick out the intellectuals (unicorns) and potential military rivals (pegasi). Not that Sombra actually killed off the other racces, maybe he just exiled them instead. We don’t ever see what happens to Crystal Ponies outside the Empire, after all…

The Crystal Empire was formed before the unification of the tribes, and was started by a group of earth ponies fleeing unicorn/pegasus persecution. After the formation of Equestria, they started allowing unicorns and pegasi to emmigrate, but neither race ever had a sizable population.
 
After King Sombra rose to power, he began killing them off in order to make the population more controllable.

My headcanon says that Crystal Ponies are a subset of Earth Ponies. And that there are other types as well in other areas.
