All of the art in the comics looks different from the show
Headcanon: Sunset Shimmer, Starlight Glimmer, The Great and Powerful Trixie, Moondancer, and Twilight Sparkle were all products of a generations-long covert selective breeding program Celestia was overseeing to produce a unicorn powerful enough to take on Nightmare Moon. After many failures and near-misses, Twilight Sparkle proved to be the successful outcome of Celestia’s manipulations.
That just kind of shows how unreliable the comics are as canon material.

This probably isn’t the SPECIFIC reason they didn’t (since the show writers don’t really read the comics), but let’s face it, that would’ve led to even MORE “are the comics canon?” debates.
Plot twist: That’s actually Twilight disguised as Pinkie disguised as Fluttershy.
Well, everyone except Fluttershy. She’s actually Pinkie Pie in disguise.
I also wish to point that out.
Plot twist: Everyone in MLP is Twilight Sparkle in disguise.
Rather than recolour, I think I would describe them as “alternate versions”.
Moondancer on the other hand, was pretty much the same base as Twilight (mane-style included) with alternate colours, cutie mark, and eyebrows.
