There’s two ways to interpret that scentence
Only for people who don’t know what the word “canon” means.
Nothing the comics do applies to the TV series, show staff ain’t even read ’em.
Honestly, I really like this setup, it means there can be many different kinds of stories told about Equestria and fans are free to pick and choose between them without having to get dragged down by stuff that happens in a different format; I just wish they were more up front about the show and the comics being separate continuities instead of being coy about it, I think it would have headed off a lot of the dumb arglebargle about the comics if it had just been established early on that anyone who has a problem with them can just ignore them without losing anything important to the show.
All im saying is that this wont apply to the tv series, never have I said that an alternate universes in a franchise cant change some things.

“I HATE THE IDW COMICS ” =/= “the comics aren’t canon”. That’s completely irrespective of the fact that the show doesn’t take any significant cues from the comics; it’s not at all unusual for alternate universes within a franchise to do their own things within a set of overarching common features, as your own example neatly illustrates.
I’m like 70% certain that the helicarrier showing up in Age of Ultron, despite SHIELD being shut down in Winter Soldier, was due to and explained in an episode of Agents of SHIELD.
So yeah, Agents isn’t required viewing for the greater MCU, but the movies themselves do take into account what happens in the show.
The same still cannot be said for MLP and its expanded universe though. - _ -

It’s canon in the way Agents of Shield is canon to the MCU. It acknowledges the movies, but don’t expect the movies to do the same for the show.

the comics. That’s an alternate universe
I keep trying to tell people this, but they keep acting like superhero comics didn’t figure all this out sixty dadgum years ago. Any of the MLP media– TV show, movies, comics, books– can stand on their own while ignoring all the others, so there’s really no reason to keep arglebargling about it.
Except the comics. That’s an alternate universe at best.
Can’t remember exact source, but I do remember something about them not being able to touch Gilda (for an obvious Gilda RD FF) because the show had plans for her.
By Chrysalis being “open”, I mean able to be dropped back into the show with no conflict whatsoever with the comics. Might have been the reason for the Fiendship.
As for the villain team, I remember that IDW themselves mandated the villain teamup, but Hasbro didn’t want just anyone there (Starlight for one being a very obvious struck out canidate). And how else can you explain suddenly making Lightning Dust, Flim and Flam, and Iron fucking Will (who was never even bad in the first place and already had a nice FF) willing to commit treason with Chrysalis? IDW mandate honestly ruined the entire arc.
And the last one is because Discord would be like, the first thing they’d jump on. Kinda suspicsious that we get the Sirens, yet not Discord.
Also, you can take it both ways, people. Either Vinyl is mute or she’s the type of person who just rarely talks because they don’t think they need to.
