I'm gonna say that they are Canon. The show doesn't take any consideration of the comics whatsoever and can retcon certain events (Moondancers appearance for one), but regardless is still a level of canon. It isn't a matter of is or isn't. There are different...grades...of canon.
The show is A, the comics and Equestria Girls B, the novels and special books (Journal of the Two Sisters) are C and the toy descriptions and such are D.
Remember, according to HASBRO, all MLP products of Gen 4 is canon, as long as it was official, even if it contradicts itself.
