She already knows that.  
She already knows some masked white pony appeared and took the egg, saying they were going to use it for ‘test material’.  
No matter how Twilight claims she met Spike, that part doesn’t change.  
I consider it ir-rational, but rather predictable, to be more upset that the egg hatched and was raised into a cute dragon-boy strong enough to become the dragon-lord (temporarily), than to think the egg was just forgotten in a storage locker somewhere.

Well, I mean…  
I can see why Ember would get angry, but it’s not a rational reason to get angry.  
She already knows the egg was taken, and that it was supposedly for the entry test.  
All that Twilight would really be telling her by telling the truth (even though, again, I expect irrational anger from Ember, so she should lie) would be that the egg was hatched and has grown up quite well.  
Heck, Spike’s clearly very pony-ish, and if they didn’t establish that he grew up among ponies in the episode, it’d certainly be revealed off-screen afterwards.
 
So, either Spike’s the same egg and she knows the egg wasn’t made into an omelet or something, or Spike’s some other dragon that hatched from some other egg and grew up among ponies.  
Any complaints she could have had of Twilight’s raising of him would have been just as, possibly more, legitimate if he was some random abandoned egg instead.
