True for both Legends and Canon, though with one big difference. In Legends, these mega corporations joined the CIS immediately upon the outbreak of war. In canon, while some of them may have been de facto members of the CIS (the Trade Federation in particular), none of these corporations actually formally joined until the last year of the war, playing both sides. The Banking Clan remained genuinely neutral until they were literally conquered… by the Republic. Which honestly makes a ton more sense, because how does one pay for the war when the managers of the galactic economy are your enemy?
The Clones fought the Confederacy as a whole. The Trade Federation was just one part, as the CIS also included the Techno Union and other Trade groups.

The Trade Federation was only the main enemy in Episode 1. In Episode 2-3, they were part of the larger Confederacy. They were usually just called Separatists though.
… What? Did you miss all the Droid Armies in the movies? All the talk of Separatists?
The Trade Federation was the major threat in The Phantom Menace, but was a small part of a larger threat, the Confederacy of Independent Systems, afterwards.
It is also shorthand for the Confederacy of Independent Systems (C.I.S) in the Star Wars prequels. The side that had a bunch of robots. It’s just a silly, nerdy play on words.
Well, considering they’re a copy of Jango Fett, a man who’s pretty attractive and probably very popular, but had to clone himself to get a son…
But, what this has to do with ponies, and star wars is lost on me.
