no, that was clear from the Fiendship that Sombra purposely kept Radiant out of the spell that hid the Crystal Empire. No contradiction here.

The ‘was once Celestia’s student’ part doesn’t exactly seem enough to qualify someone as a Twilight-clone, especially considering there have been foils to her who probably never knew Celestia. And Celestia has been around for upwards of a thousand years; even if she only took one student every decade or so, that’s still enough time for a hundred ponies to have been her student, over the course of Equestria’s history.

Journal of the Two Sisters book revealed the stuff between Equestria’s founding and the princesses getting their cutie marks. They discovered the tree of harmony after their coronation but before they got their cutie marks, so there’s your prophecy.  
As for Sombra, Reflections arc flashbacks had Celestia meet Mirror Sombra before his counterpart, and mentions of Luna’s dark mood implying Sombra’s banishment took place relatively shortly before the Nightmare Moon incident.

And Celestia having a lot of students which all could be called clones of Twilight supports a popular fan theory that Celestia plays a very long game that involves helping prophecies come to pass. We don’t know exactly when their discovery of the Tree of Harmony was to the banning of Sombra, but since knowing that past, my headcanon is that Celestia’s goal of the last 1000 years is to find the right ponies and/or set up the right circumstances for later-to-come ponies to be in the right place at the right time. So her trying a lot of students is her finding that one student that is gifted in magic ‘‘and’’ doesn’t have a fatal flaw (the guilt over losing one’s lover here, the egotism of Sunset, and while we don’t know if Starlight was a student, the feeling of inadequecy that she seems to have. Twilight’s just OCD and anti-social but both of those are correctable) that is needed to fulfill the need of the tree of Harmony.

So she’s immortal and studied under the royal sisters sounds like a bad OC.
 
Seriously how many students has Celestia had? I can see why she likes Twilight so much she’s the only that didn’t leave her or get exiled.
