The contradiction lies in the fact that RD is saying that she won’t be able to fly anymore because of Twilight sealing away the magic. It’s long been established that the ponies can still fly and use their magic so long as they choose to be united and we even saw pegasi flying by an older Pinkie Pie earlier in the comics after the magic was sealed in the Unity Crystals. This page is implying that it’s because of Twilight that the pegasi won’t be able to fly until a new generation comes along despite the fact that it’s been made clear that the ponies of Twilight’s generation lost the magic by themselves by choosing division after the Unity Crystals were made.

It’s likely just a goof on Jeremy Whitley’s part, given that he’s not written anything for the G5 comics besides this and a story for the 40th Anniversary Special as far as I know.
As canon as any other show bible? Like very little has been contradicted in the show itself. It even mentioned things that took several chapters to fulfill, like the Misty/Alphabittle connection.

Doesn’t matter. We see Spike ascertain in The Isle of Scaly that it was the fault of the ponies that the magic was lost, not the fault of the creation of the Unity Crystals. Add the contradiction with previously established G5 comic canon on top of it and this is very likely a goof on the comic writer’s part.
I just wish we got all of this in the actual series
I think Hasbro overestimates how much of the fandom actually pays attention to the comics, something this important should have been adressed in MYM (or TYT) and much earlier too
