They were captured by Princess Celestia and never seen again. Applejack never speaks about her parents due to the disgrace they brought upon her family.

Faust said it, that’s good enough for me. They wouldn’t let her do an ep. on it though, because it would be “too dark.” Until AJ’s parents show up in series alive and well, they are dead. Word of Faust trumps fan theories and fakes.
