Winona became corrupted and started slowly transforming into a horrible monster in the back of the barn, all cocooned and The Thing like
 
So Applejack set fire to the barn to save Winona from her terrible fate and horribly burned part of her face in the process, later developing an obsession with fire and accidentally setting fire to the Everfree Forest in the process, and convincing Big Mac and Granny Smith and Applebloom to lie for her when the authorities came. She made a grave for Winona under a scarecrow, and began to talk to the scarecrow about her memories with Winona on a regular basis. The scarecrow was just a scarecrow and never came to life or anything.
 
Fluttershy herded the animals out of Everfree Forest to save them, creating a massive sanctuary for them, graciously gathering food for them and sheltering them as their home was destroyed, devoting herself to rebuilding their home from the ashes of Everfree.
 
Pinkie Pie was elsewhere when it happened, as she had started hearing voices and used the Mirror Pool to bring her split persona into the real world, marking her clones left eye so shed know which one was the real her since there were problems with that in the past. This helped her overcome her dark side without needing to do any damage to herself.
 
Rainbow Dash was with Big Macintosh when it happened, breaking off a long lasting relationship theyd had as she felt they both had more important things to do with their lives.
 
Twilight Sparkle was presented with the Grimoire of Dreams by Zecora, who knew that a horrible darkness was coming and Twilight was the only one who could decipher the book and make contact with Lucidia. Twilight did so, and Lucidia revealed that if you see no evil, you will not be tempted by it, and Twilight vowed to be blindfolded for 333 days, and accepted to have Lucidia be her new mentor for that time.
 
Rarity was revealed to be a valiant defender of justice who actually had been collecting gems due to their spiritual energy that she could imbue into weaponry to fight evil beings with.
 
When she was falsely accused for setting the Everfree Forest on fire, General Stormbreak was assigned to her execution and decided to have fun with it. After breaking her horn, cutting her arm off, and torturing Sweetie Belle, Rarity broke free and killed Stormbreak, and Sweetie Belle died in her one remaining arm.
 
Rarity vowed to seek vengeance on whoever set fire to the forest as they were responsible for Sweeties death. She gathered the Virtues, the remaining mane six and Trixie, and formed a legion of vengeful paladins, only to be later betrayed by Applejack, who took sides with Malice and became the Alpha Sinner.
