She’s hardly in control of her power here.
Even then, a Marry Sue is a character SO perfect s/he is boring. Twilight, however, is a character worth investing in. You’re claim is moot.

As long as it doesn’t make her the most powerful flyer in history, even for a little while, I’m good.
There are some limits.
Her dialogue and sparking horn also seemed to imply that she was suffering some kind of magical overload, so her increased flight speed was likely a side-effect of that.
Compared to this, Twilight’s wave was pretty tame.
Actually breaking the sound barrier would have probably looked something more like this:

… Not really, no. This isn’t even anything particularly special, we’ve seen both Rainbow Dash and Lightning Dust do things like this with next to no effort.
You do realize she has about as much control at this point as an 18-wheeler sliding on ice.
