I just had a bit of fridge brilliance here: of course Discord brings out the worst of the Mane 6 when he’s around. He’s the literal spirit of chaos and disharmony. His very essence is in creating suspicion and mistrust.

First people complain when the ELEMENTS of harmony are to “one dimentional” then they complain at the slightest deviation from said element.
 
Also as others said, at this point Discord is not a threat, just a giant pain.
 
I am sure if one of the other ponies had actually asked her to stay she would have.
