Order is innately antithetical to Discord, and we all know his physical form is an abstract representation of what he is.
 
Fluttershy’s friendship with him restrains his Chaos and imposes a sort of order on him. But He is Chaos, so it’s sort of a potentially fatal infection because the more ordered he is… Well, the less he is Discord.
 
Crystals in MLP do very clearly represent things like Harmony and such, and as Discord’s form represents his nature as Discord… Well, the Crystals represent how he’s been changed.
 
But it’s simply not healthy for him and is literally destroying and overtaking who and what he is.
