Well, for the major characters it more often matches their cutie mark (Twilight, Celestia, Rarity, Cadance, Shining), which for Nyx is blue. As Luna’s magic is also varying shades of blue, that would seem a good bet.

However, I suppose the Nightmare Moon flashback in Season 4 kind of settles it. Hers is more of a teal in that scene.

In the show, the color of magic when visible is most often the same as the eye color. Nyx would have cyan glow.
