At least on fanfic I read posited that there would be more than one basic alphabet in Equestria, which would have been used by the three different pony tribes when they were still separate.
 
Basically, the unicorns had an alphabet with a very large number of letters and symbols (more than in the English alphabet, anyway) composed mostly of angular characters due to a) their telekinesis giving them very fine motor control and b) the need to differentiate between different ways to pronounce what other cultures would consider a single letter (since, when you’re working magic, you do not want to mispronounce a word in the middle of an incantation).
 
By contrast, the earth ponies and pegasi developed an alphabet with fewer characters made up of curves and loops, as they had to write with their mouths – lips and tongues don’t have very good fine motor control.
