Even if Twilight forgave him personally, pardoning him was going way to far. He still should have stood trial for what he did. He committed wartime treason for God’s sake. In any other universe he would have been executed on the spot.

It’s worth to note that she did see discord trying to be a good friend earlier in the episode when he was telling them about opening the chest.
He did just show genuine remorse right before too. Fluttershy: we aren’t worth it. Discord: oh but you are Fluttershy, your the pony who taught me that friendship is magic.
But I agree that it says alot about twilight as a person and/or pony to forgive discord and still consider him a friend after his betrayal and basically dooming everyone. It’s being shown this level of kindness that discord says thank you twilight ♥️ from the bottom of his heart and him feeling genuine friendship for twilight is what created the final key to unlock the chest.
