Fun facts: Part of the glass window - the part that is missing - is in Sunny’s bedroom itself. Incomplete, but it shows that Argyle was obviously more than just a historian or one with a special interest in older history - it is possible that he descended from one of the three “crystal guardians” appointed by Twilighet to hide the three crystals in safety.
The Pegasi royal castle is not Canterlot castle, I think a lot of what could be recovered had been salvaged and moved to the castle and what Zipp shows Sunny and Izzy, may be a very small part of what is in the castle. Canterlot is located on a mountain ledge on the west side of the mountain which is the highest in the Zephyr Heights, and probably several hundred meters lower, left to itself. It is possible that Zipp and Pipp who had to flee after the concert were thrown into chaos (the pegasi is still violent and militaristic), had to lead Sunny and Izzy down to Canterlot which may have been forgotten.
Very many cities that had become ruins, were often either covered with a new city or forgotten in favor of a new city nearby. That may be Canterlot’s fate. Maybe the unicorns can move back there later in the G5.
That may be the intention. If the alicorns are immortal and cannot disappear on their own, they must be cleared of the way for future generations - and then one may be tempted to copy the Kung Fu Panda movies, where the older master, Oogway chosen to ascend to the Spirit realm to let new generations come in his absence. All heroes and heroines with strong spiritual strength could come to the mysterious realm whether they were dead or alive, and this could be the fate of the alicorns and the Mane 6. Because there is a mysterious dimension that can serve as a resting place / new home - “Elsewhere” where Twilight becomes an alicorn.
One can imagine that when the alicorn thought her time had come or when she had to sacrifice herself to save something important, we do not know how the Ponykind lost their magic, but the glass window here does not exactly indicate a dull process - she will ascend of the mortal realm. Forever, possibly without being able to return. It could also mean that even if the Mane 6 were to die a natural death, they would not be completely gone, if they were to get to what could be the ponies’ “heaven”. Then Twilight will not lose contact with her friends even after death, as she as an alicorn will be associated with the mysterious dimension that we have seen with Celestia.
I don’t think the windows are in their original position, since they aren’t embedded in walls anymore.

Sunny does have a show-accurate toy of her (with wings, and the same size as the other five).
It’s funny to me because (maybe I’m reading too much into this) the fact that in this window Twilight is not represented as an alicorn but as a floating cutie mark give me big “Twilight ascended to an higher plane of existence” vibe. Especially that when she gained her wing, her cutie mark appeared in the sky. Is G5 turned her into Pony Jeebus?
We do not know. But it may not be a coincidence that three crystal elements that are important in restoring magic are associated with the Twilight Sparkle that may have made them. These crystals are for the unicorns, the pegasi and earth ponies - and these did not exist in G4, moreover why should she make them in the first place? Either she knew that the Ponykind would lose the magic, or she had experienced what would lead to the loss of the magic in the end, without being able to prevent it. She could have had the glass window made and given away crystals to the chosen ones because she may have foreseen the future, and will assume that a special pony will appear.
Since it was not possible to return the magic just by putting together the three crystals, it means that special conditions must be met, especially in the hoovers of the rescuers. Then it means that Twilight had left a spell, perhaps the most complicated she had ever made, which could only be activated under the right circumstances. Friendship, formation of friendship between unicorns, pegasias and earth ponies - Forgiveness; we have received indications that Sprout repented and asked for forgiveness after the attack on the light house - Hope; Sunny is the element of Hope. Three for Three.
Twilight Sparkle may have followed from the background, observing how the Mane 5 arise to return friendship, forgiveness and hope to the Ponykind, especially if she had departed from the realm of the mortal forever. She had laid out a plan that may have taken forever, which succeeds as soon as Sunny completes part of her destiny. And maybe a successor to her as the next alicorn of the Ponykind.
