Yes, you’re right, in fact it’s because I thought she ate the cork that I re-watched it more carefully and saw her take it off (the first time) :P

The motion occurs rather quickly though, so if you aren’t paying close attention, you can easily miss it. The second time Fluttershy drinks the potion though, she definitively doesn’t remove the cork and somehow consumes it.
