The question is, would such a lucrative gem-cave stay undiscovered for the entirety of ponyville’s existence? It’s been around for hundreds of years, after all.
Or maybe at that time she hadn’t found the gem cave yet?
They could have formed in the earth before being buried for some reason due to natural events, or perhaps holes in the earth lead down the them?
Note that Rarity was searching for buried gems instead of just heading to the gem cave - i’ll assume that they’re slightly rarer.
Still… Ionic lattice formation COULD be one explanation, riiight? RIIIGHT? :D Only thing that makes sense with magic being a gas!

They are literally just metals that solidified under high pressure and cooled very slowly. Diamond is pure carbon. Sapphire is aluminum oxide, ruby is just sapphire with trace amounts of chromium.
