If I colored this: Luna’s kiss marks are the same color as her skin/fur color. Therefore, it’s “not visible” on her lips.

I find it quite interesting that there are lipstick marks all over Celestia’s feet while Luna’s lips seem pretty bare.

Which leads me to the conclusion that Luna spent so much time kissing her feet that the lipstick transferred.
