I’m gonna guess for Equestria, the black and brown stripe would be for non-ponies within the LGBT community. Especially since black and brown fur is more common among yaks and griffons.

The Pride flag with the black stripe is used as a dog whistle showing certain groups are not welcome in that spot. Usually used by those that are anti-Semitic and homophobic (specifically gay males not welcome).
