Well I mean if flutters is a shark then it’s probably fair to assume the others are some type of fish as well which she has to eat (excluding the mane 6), see my logic here.

Fluttershy doesn’t seem to have a problem feeding fish to her pets, so I don’t think she’d have a lot of trouble eating them.
 
Of course, in the pirate comic she was really fanatic about keeping this one fish to herself, so I might be wrong.
