But we as the audience were “around” to witness it, and this whole episode was one massive self-aware joke.
 
It wasn’t so much denying them as a couple, or at least having a thing for each other, than it was trolling people who ship them and people who are against their ship at the exact same time. Making a point of them saying the words “best friends” so many times with such obvious heavy emphasis on the words while saying something completely different with body language, expressions and interactions like in this clip is pretty much the joke. It’s just that a lot of people in this fandom are very literal, and thus that joke goes completely over their heads when they just take the “best friend” term only at face value.

Because if it was then why would they bother hiding it? They didn’t have to blatantly say it but they could have dropped some hints. (Remember how the Doctor hinted at his profession by saying “for centuries” at Derpy?) But they specifically said “best friends” when NOONE ELSE WAS AROUND.
