Answer I’ve seen in a few fics: whenever a pony earns their cutiemark, they can choose to change their name.

Here’s an idea: you know how friendship is magic, right? Naming newborn foals is magic, too.
 
A low-level magic field permeates all of Equestria, that reaches through time and space, that encourages the parents of newborn foals to give them a name that relates to what their cutie mark and talent will be in the future. This magic field is maintained in part by the statues of the stoned fallen enemies of Equestia that are kept by Princess Celestia in her garden.
 
See? In a show about magic, you get to make stuff up and it makes just as much “sense” as any of the rest of it.

Oh, I’ve got a theory. Gonna put it in comic form first though. You won’t be kept up at night by this one for long.

There is a pony out there who’s talent is naming foals, and they are very good at it. Ironically, their name is completely unfitting and dosen’t relate to their talent at all.

I think it’s done to make them easier to recognize and describe. Nothing more.
 
It does make great parody material though, like Whip Lash from Friendship is Witchcraft.

I don’t have a personal headcanon for thist…  
However, the other day on /mlp/, an anon hypothesized that, during pregnancy, the mother pony will have a precognitive vision that shows what the foal’s cutie mark will be, and as such she will name the foal based on what she saw. Overtime she forgets the vision, like how most people have a hard time remembering their dreams, which explains why she doesn’t outright tell the foal when it’s older about what his or her cutie mark will be. It’s not perfect, but it’s something.

Um. A wizard did it.

Of course, they meet the Sages of Naming then they have their children, who will grant the foals true, predestined names. Just ask poor Dieshorribly.

It’s not saying all of them, guys. You’re looking too far into it.

Parents obviously have a strong sense of intuition for their children’s hidden talents, they’re already born with them and only parents can subconsciously feel them. And many of the names are ambiguous enough to give plenty of freedom to the choice of talent of the children, so it definitely has nothing to do with what their parents want their child to be. And then there are rare cases where the name contradicts cutie mark and/or special talent.
