The fact the animators decided to have a giant nail polish applicator putting a hard enamal coating over their flexible and fur covered hooves (which you never see in any episode) leads me to say the animators just do what they want when given non specific requirements.
I doubt a filly is getting highlights. You either have to assume the writers screwed up slightly in an episode and it turns out she’s artificially kept a highlight in her hair her entire life and is also a liar….or the animators “screwed up” (but not really since it’s in hind sight) and there’s no further problems. The latter is easier to assume.
