Both with Artifical Insemination and possible cheating, this would still only cover one of the two other possible breeds. Unless whatever did impregnate Cup Cake, other than Carrot, had a very mixed family tree. Plus you have to remember that the twins were barely a few min’s old when Carrot got asked why the kids came out as a unicorn and pegasus. If he stuck with his wife through the whole thing, which it seems like he did, would he be able to accurately say on the spot where his kids got the genes for their breeds from? Also I like to note that the kids look somewhat closer to their father rather than their mother thanks to their mane and coat color.

I’m pretty sure this is one of those “Getting Crap Past the Radar” scenes. The writers came up with a silly explanation that’s only plausible to a little kid, and played it straight knowing the adults in the audience would get what they were hinting at.
I really don’t see how it’s so difficult to believe that they both might just have had Unicorn and Pegasus ancestors in some point in time. Regardless of their stupidity in determining who exactly those were.
