Applejack is asking how much the pegasi, unicorns, and alicorns are responsible for, the implication being that she’s bad at math and can’t figure out 100%-2.5%. Of course, since those aren’t the only sapient beings in Equestria, it’s actually a reasonable question.
Well, there’s, at the very least, there are also the crystal ponies, the zebras (who may or may not be considered earth ponies), the assorted other sapient non-equines (such as griffons, minotaurs, cows, goats, river serpents and so on), as well as the inventions Celestia and Starswirl took from other universes (according to the comics), none of which fall into the category of “pegasi, unicorns, or alicorns.”
Given those numbers, 2.5% doesn’t seem all that bad.
