Pretty sure Discord didn’t know that worm was there. How he managed to not notice Twilight and Cadance fighting it, I have no idea, but his reaction to it (and the fact that he didn’t do anything to keep it from giving him its sickness) give me reason to think that he wasn’t expecting it.

The worm was threatening the lives of Equestrian royalty. Therefore, threatening Equestria as a whole. Clearly he was an evil mastermind that nopony can comprehend. His plan almost worked…if he hadn’t contacted that mysterious disease.
