it could be a side effect of twilight storing the magic away. considering we see cutiemarks on non-pony species with wings it could be that twilight gave them cutie marks somehow in order to funnel/store their flight magic in the crystals. i’m guessing starlight and discord helped in creating the unity crystals. its strange that various animals also seem to have pegasi and unicorn traits, perhaps thats where any remaining magic went?
