Frankly it would seem a bit out of nowhere if she was, since even in pony form it seems like every flirtation or romantic encounter she engages in (or attempts to) is with a male.
 
Because it’s still a kids show? I don’t think I have to explain why having a girl flirting with another girl would be a terrible idea.  
It’s like AJ’s parents: We know they’ve passed, but it’s not like the show will ever outright say it - it’s just heavily implied.

Rarity is way too prim and proper for Applejack.
Which is probably one of the reasons they get paired together so often. Good character drama often draws an audience based on the interesting actions and interactions of conflicting personalities.
