Yeah, that would have spooked Cozy a bit as well if she had seen the Tree in a transparent form again.
Going with what another person said here or on another image, The Tree of Harmony appearing in a transparent form again would have been fitting as it saved Starlight and the Student Six.
Indeed. Plus, there was good reason for it to step in and save Starlight and the Student Six. Not to mention Cozy should not have taunted it when she thought she had already won.
Twilight did say that the Tree of Harmony works in mysterious ways after all. It makes sense that it would step in to save the day.
Indeed. It is essentially a last resort emergency option when all others fail, such as the Mane Six, or the Royal Family.
The Tree of Harmony is Equestria last defense system. Only used when needed.

Mostly, thanks to Cozy having made that one fatal mistake with tempting fate by taunting the Tree of Harmony, saying that not even it would be able to stop her. Cue said tree stepping in to stop her.
Yeah, my thoughts exactly. Take what she learned from her defeat and work it into her next plan.
She underestimated the Tree of Harmony power but next time she won’t
aside of silvertream, I dont know how the other can represent the elements

Yeah, that was one of the issues I had with the finale. This show seems to have a habit of dumbing down the background ponies or reducing them to one single trait just for the sake of the plot.

At least until they saw the Tree of Harmony intervene to undo Cozy’s plot.
Well yeah. But then they saw the students sacrificing themselves to save Starlight and had second thoughts for a moment. Until Cozy convinced them to forget about and they all just walked off without any sort of remorse. That’s just dumb background students for ya.
Cozy Glow convinced the ponies that Starlight and the Student Six were secretly evil and stealing all of equestria’s magic.
Then there’s also if Cozy and Tirek have learned of it thanks to what Cozy learned at the School before her incarceration.
The tree is literally the last defense system Equestria have, but now with Chrysalis already know the location of it who knows what kind of plan she have.
