A baby Flurry Heart would probably blast Ember to pieces at maximum overdrive. We don't know if her magic actually gets stronger when she grows up because of the whole babies have strong magic thing but she will learn lots of spells and thus also wreck Ember.
 
Her other abilities not even included. Also even adult dragons are kind of a joke compared to the sheer scope of unicorn magic at its best. They can even produce an adult dragon as evidenced by the scene of baby spike hatching. And dragons have no actual magic resistence either.  
So Flurry Heart is stronger but in an actual fight would she even give it her all due to her pony nature and upbringing?
