Also, the height of pony technology is train I believe. And that wouldn’t be much of use for Adeptus Mechanicus.
 
Orkz would be a threat, yes. But I still think that Dark Eldar would be first on the list.  
Since Orkz wanna loot stuff and fight, but ponies wouldn’t really be a huge threat for them. And there isn’t much loot, I don’t think they would really pick pony planet above some human hive world.

that was because the tau where still banging rocks together to make fire at the time Say what you will about the mecanics at least they havent forgotten THAT technology yet. it wasnt until shortly after did the tech heresy of AI and the expanson of the tau empire did they fight.
 
if anything celestia and luna could offer resorses or auxillery troops. calvery is calvery. and they arent really seen as god figgers in the show. just good leaders. (though discord would deffently be purged calling himself a chaos god and what not)
 
but no. da orkz and the nids would be my fear. because now you will have magic fraking nids. (though they are rainbow colored so…..win?) and unhappy orkz in need of a new fight.

Adeptus Mechanics didn’t kill Tau when they found them in 35th millennium, so I guess Imperial Guard wouldn’t care either. Inquisition maybe would, if they tried to expand beyond planet of Equestria. But since they have no technology to speak off, I doubt they would notice.  
Some Space Marines chapters might care, but they are too important to take care of some horses
 
That leaves us Sisters of Battle, or really Ecclisiarchy as a whole.  
They would try to purge them, since Celestia is a God figure, but she isn’t an Emperor.
 
So I guess they would be fine, safe, for most part.  
I would be more afraid of Dark Eldar than Imperium. I bet those knife eared bdsm addicts would love to get some new type of sex slave.

again filthy xeno pykers in the eyes of the 40k universe. Best case senario. they get adopted as workhorses (pun intented) worst case senario. they are purged for there own and imperial safety

I doubt Empire of Man would try to kill ponies.  
At least, God Emperor wouldn’t want it. They aren’t really a threat to Imperium, and they aren’t even type one civilisation.

to be fair. the imperum may hate xenos but only if they A. do not have AI. B. dont seem to care about the imperum. C. Dont really want to leave the system.
 
If these were the templars then Id be worried but these are spacewolfs. not to mention the fact that this is a species of xeno that seem to have stable warp control. IE no deamon possessons. and no chaos cults. so it would be more likely that these would be left more or less alone in turn for the tithe of pentance of being filthy xeno and phycers. but allowed to live.

Unlike other chapters, Wolf Scouts are veteran warriors with plenty of experience.

If only she was picked up by a Rogue Trader instead. Rogue Traders are sort-of-kinda okay with Xeno species as long as they pull their weight / are useful enough not to sell them.
