Rainbow is missing because this loop relies on the fact that the mane six are static in the background to preserve the illusion of it being an actual loop. Rainbow was in the air at that point, so it would be really obvious that she was static if she was just hanging there and her wings weren’t moving at all.
 
See now Fluttershy isn’t nodding, Pinkie isn’t looking around with suspicion and the rest of them aren’t blinking in concern? Yea now that I pointed it out you’ll never un-see it, sorry about that.
