They were smart by not showing how the large animals got in or out from the backpack, because even the large animals like Harry the Bear is confused by how all of this happened. :p

In the beginning there was no Fluttershy, there was no love, no life.
Suddenly there was Fluttershy, and the universe expressed a great desire to be hugged.
The universe manifested it self as the many animals we see around us everyday, for those who are blessed with soft fuzzy fur and huggable bellies shall know the ultimate peace that is Fluttershy’s bosom.
Those who are not of pure heart and soul shall be cursed with two legs and no fur. They shall never know the peace that is Fluttershy.
To know Fluttershy is to know of love and life.
So fluttershy use the 4 or even 5 spatial dimensions technology in her backpack, and it is allow her to carry so much that going to like 3 to 6 order of magnitude than normal backpack.
